I'm having eswl soon due to small kidney stones that won't pass and they're causing infections. is it easy for a doctor to miss the stones and cause kidney damage if missed?

No it is not easy for a well trained Urologist to do that. During the procedure he/she will frequently check for the position of the stones and aim the sound waves at them.
