Had a wisdom tooth surgery (with stitches) 3 weeks ago, extraction site is still healing, used the other side for eating, but have started eating from extraction side too. second molar slightly hurts while chewing, will this get better on its own?

Yes, the second molar slightly hurts because of the still inflamed tissue but you will be pain free soon.

You had bone and soft tissue surgery very recently and immediately adjacent to the second molar. Should heal with time. That said your treating General Dentist or Oral Surgeon is responsible for all post-surgical concerns. Give the practitioner a call. He/she may want to see you or may say just give it some more time.
