By UPTODATE: C. trachomatis is generally the most commonly identified cause of nongonococcal urethritis (NGU), with Mycoplasma genitalium the second most common; however, almost half of all cases of NGU do not have a specific etiology. Your symptoms are consistent with sexual related urethritis. I will treat empirically with Doxycycline 100 mg, twice a day for seven days as a trial.
