Bacteria which usually cause eye infection are different from the urinary pathogen. E. coli is the most common pathogen which causes UTI and it is quite resistant to Cipro nowadays; however, E. coli is not the common pathogen which causes eye infection. You can use Cipro for at least 3 days then if there is no improvement your doctor may change it.
