Technically no.: A ppi does not directly affect your immune system, but because of reduced stomach acidity you may have more bacteria able to survive in your upper GI tract. This could be important in the event you are intubated or aspirate your gastric contents. So... I guess your overall "system" may be less effective but it is not a result of an immune defect.
