See Eye Dr: While superficial eye pain can be simple and self resolving, Deep eye pain may indicate that there is a bigger problem. Some causes of deep eye pain are: Sinusitis, Optic Neuritis(inflammation of the optic tract nerves), Glaucoma (increased pressure in eye), Iritis (inflammation of the iris). An exam by an eye doctor is vital as they can use a slit lamp/dilating drops/tonometer to see problems

Eye strain: This may be eye strain from glaring at a computer screen for prolonged periods. Every 20 minutes or so look away from the screen for 20 seconds to avoid eye fatigue. If symptoms persist consult an ophthalmologist as you may be dealing with possible glaucoma or uveitis.
