Will macrobid mess up your period while on the birth control pill?

Nope: Nitrofurantoin (Macrobid) gives very low blood levels -- it's the high urine levels that cure urinary tract infections. (There is no reason other than UTI to take Macrobid.) It has no effect on menstruation and doesn't interfere with effectiveness of birth control pills.
