Many things especially the chemical structure. Too many to list here. I would go to Drugs.com and get all the details on the differences including cost. E is $229 per 30 while P is $8 for example.

Both are PPIs (proton pump inhibitors), and they decrease stomach acid. Esomeprazole (Nexium in the USA) and pantoprazole (Protonix) both undergo metabolism in the liver, but esomeprazole (and omeprazole) may affect how other medications are metabolized. The FDA says not to use those two with clopidgrel -Plavix, as they might decrease its activity. They do not say that about pantoprazole.
