Physical exam: Neither of your examples are textbook methods to examine a patient. If you are concerned that you are not receiving quality health care, then it would certainly be reasonable to obtain a second opinion. If your concerns were reinforced by that visit, then a change of providers is an option. Your doctor and you need to have trust in each other in order to have the best therapeutic relationship.
