Pain in right shoulderblade while deep breathing. had a chest ct scan in sept, came back clear. pain started in nov though. could clot still be factor?

Unlikely: its unlikley that this is a clot since you have a negative CT. If it hurts with inspiration it is likely musculoskeletal pain.
