Is giving my daughter he antibiotic medicine with a type of juice to cover the bad taste somehow taking the affect of the medicine away?

Add flavoring: No , unless you're using grapefruit juice. Next time you need the same antibiotic ask your doctor to instruct the pharmacist to add flavoring to the prescription, or if you have a relationship with the pharmacist you can ask him to add flavoring.
