It shouldn't : After the treatment you shouldn't have any more flaking. You may also have seborrheic dermatitis (i know that's a big word) or a hand dermatitis. I would try rubbing vasaline, petroleum jelly thinly into your hands while they're soaking wet (after shower or hand washing) for 30 seconds then towel dry.
