Unrelated: Simple cysts are common, no worries. Not related to constipation. Try MiraLAX (polyethylene glycol) daily to relieve constipation, it is likely the soure of your discomfort; good luck.

No: It would be very unusual for a simple 3 cm ovarian cyst to cause constipation, so likely this is not the source of your bowel difficulties.
