Give it some time: Diarrhea after abdominal surgery can be normal. It may take a few more days for the stools to come back to their previous consistency. Definitely have your infant re-evaluated if the stools are frequent or vomiting occurs. If this does not resolve in a few days then call the surgeon or the infant's primary care physician.

Could be: Oftentimes infants treated for pyloric stenosis receive intravenous antibiotics at the time of surgery. These antibiotics can affect the flora of the gut resulting in diarrhea. This is temporary and will resolve.
