Effect, not cause: Exertion and fatigue cause muscle ache and perspiration during exercise. Emphysema may decrease the ability of your heart and lungs to deliver oxygen to the muscles you are exercising, thus increasing the exertion necessary to do an exercise, and increasing the fatigue that results from that exercise.

Possibly: If, during exercise, your oxygen level decreases to below 88%, it may be that the muscles are not getting enough oxygen to meet their demand, and thus, they begin to ache. So, i would check your oxygen levels - if possible - when this occurs during exercise.
