Maybe Orthotics.: It sounds like you may have a biomechanical instability in your feet that is passing problems "up the kinetic chain." custom made prescription orthotics, made by a certified lab, under the recommendations of a podiatrist can help tremendously!

Frequent headaches: Should be looked into. It is possible that you have flatfeet which is throwing off the rest of your body like you stated with the hips, lower back etc. But, i don't think this commonly would cause frequent headaches and so while orthotics may help with re-alignment issues i would monitor those headaches and see a doctor. Also, you could see rather quickly if they go, away once wearing orthotics.
