Muscular: If one deep breath takes the pain away, it could be muscular. Regular deep breathing will improve.

Lung or Chest Pain: Persistent pain in the chest with breathing deserves further evaluation. Pleurisy is an inflammation of the lining of the chest, but is worse with breathing. Blood clots can also cause pain when breathing and shortness of breath. If the pain wakes one up from sleeping (often as mentioned in the question), a visit with a doctor is the best approach.
