Melatonin: not sure Melatonin will have much of an effect on acid reflux, it is usually sued for insomnia. You can omeprazole in the morning and melatonin at bedtime

Two different meds: Omeprazole is for Acid reflux and should be taken first thing in the morning on empty stomach, Melatonin is a sleep aid taken at bedtime. Omeprazole and others in the same class sometimes do affect the absorption of other medications. When in doubt, ask your doctor about a specific medication on your list.
