Most Unwise.: I dont know the specifics of how large her embryo is, but in general anything traumatic to the pelvis currently would be ill advised. If she can't have vaginal intercourse, I dont see why anal intercourse would be any differet. Methotrexate often also causes diarrhea as a side effect because it interferes with the normal gut lining and it's replacement. I'd suggest abstinence, or use of hands/toys
