Swallowed water: Your son probably swallowed water either through his nose or his mouth; some of this water may have made its way to the lungs--technically called aspiration. After aspiration, a person may cough for several minutes, hours, or days; if he's not already using them try nose plugs to prevent this from happening. Also consider the type and composition of the water--chlorine, etc.

Irritant or allergy: Another possible explanation is that he is reacting to the chlorine in the pool. That would be an irritant not an allergic reaction. There also could be something in the area of the pool to which he is allergic. To test this see how he does after swimming in non-chlorinated water - either salt water swimming pool or fresh water like a lake.
