If my boyfriend has bipolar and his father had it too, could there be a high chance of our children getting it if we do decide to start a family?

Yes: Bpd seems to have a strong hereditary component. Talk to your physician to know the statistical probability of your children inheriting the disorder.

Please be careful: You're only sixteen. You may be very much in love, but please think about the big picture. It may be very difficult to be the wife of a man who has this terrible affliction, and it may also be extremely hard for any children whether or not they are sick -- and there is a substantial risk of their being affected as well. You also mention your own 'mood changes'. Be very careful.
