If the flu virus gets in the stomach, can it cause gastroenteritis instead of a respiratory illness?

No: Gastroenteritis is caused by various viruses including rotaviruses, noroviruses ; adenoviruses but is not caused by influenza virus. The term "stomach flu" is a misnomer as it had nothing to do with true influenza. Influenza can cause some GI symptoms, but, unlike gastroenteritis, influenza virus always causes respiratory symptoms like sore throat and cough.
