Cysts are common: Some women consistently feel pain when they ovulate.  Anytime you ovulate there is the possibility of forming a cyst.  A 3cm cyst is really not concerning as long as it is "simple" meaning only fluid inside.  They will just need to watch it over time to see if it gets bigger.  A complex cyst (one that has structures inside), is more concerning and definitely needs to be followed by your doctor.

had an us to check for cyst after localized pain (for 4 months now). was told all is normal, just one mature follicle at 3.9 cm and that i would likely ovulate soon. is that normal, it seems big?

Normal: Yes that is high normal but can be normal. It might be worth while to have a repeat us to determine if that particular cyst has resolved. Remember. You make a cyst or follicle every month. 

Other causes could be your uterus, colon, bladder, muscles, hernia. Make sure your doctor is ruling out all of these causes as well.

2nd time in 3 months an u/s has shown bilateral  ovarian cysts. but i thought only one ovary ovulates each month? r ovary hurts, cyst is 1cm.

Bilateral cysts: A one cm ovarian cyst is quite small and in the process of ovulation production both ovaries are stimulated and cysts sometimes forms. You are correct that ovaries generally alternate ovulation, but unless you have PCOS most cysts are benign and unilateral.

That is ok : If you want you can start yourself on ocps ,these pills really help to avoid future cyst development but make sure you have no contradiction of ocps use

Get evaluated: You did not say age or length of time ttc but a good infertility evaluation should be done if you are older. The bc should have gotten rid of any cysts so if your are not ovulating normally there could be something else going on, perhaps pcos or a luteal phase defect.

: Depends on the number size and sites of the cysts. In general gently done  'pleasuring' will not hurt anything

: Pain can occur from rupture of an ovarian cyst, but seldom "like clockwork" on alternate sides.  Endometriosis can certainly cause pain at the outset of menstruation, but is usually bilateral, and at 30, a history may include loose bowels concurrently. See your gyn provider for an exam and ultrasound testing.

can simple corpus luteum cyst ( not the persistent one) cause to delay ovulation for 4 weeks?

Yes, maybe, no: There's some confusion in the language here, i'll give my best answer: any persistent cyst (not just corpus luteum) can delay the next ovulation/period. A "simple" cl, if you mean one that behaves normally, will never delay your period/ovulation unless you got pregnant in that cycle. Does that help?
