2nd time in 3 months an u/s has shown bilateral ovarian cysts. but i thought only one ovary ovulates each month? r ovary hurts, cyst is 1cm.

Bilateral cysts: A one cm ovarian cyst is quite small and in the process of ovulation production both ovaries are stimulated and cysts sometimes forms. You are correct that ovaries generally alternate ovulation, but unless you have PCOS most cysts are benign and unilateral.
