Be careful: If you are female aerobic exercise is really not your friend.  Stress responses lower estrogen levels and the stimuli for ovulation (fsh).  Our society pushes aerobic exercise on everyone.  It does not control or aid in weight loss.  Resistance training in a non aerobic way is good.  If a trainer will teach this it may be good to have a coach and motivator.  Read "slo burn fitness revolution" hahn.

Listen to your body: Exercise is good for people with ra.  Start slow and gentle and ramp up very carefully.  Listen to your body.  Anyone can be sore after a workout, but unusual or persistent soreness is your body saying "smaller doses please."   if you are able and your md will order it, consider a short course of physical therapy first to teach you what you need to know. Select your trainer carefully.

Get it checked out: You may be over-training, or doing too much of the same kind of exercise. It's easy to fall into a "trance" when you do the same exercise every day and set yourself up for repetitive stress injury. Regardless, any persistent pain should be checked out.

Not enough info: You do not mention what the injury is so the only one who can who can advise you is the doctor caring for the knee. If the problem has not be evaluated, see an orthopedist.

Not sure: If u like to exercise and have no underlying knee problems; give it a try. Start slowly both w/ your pace, intensity and length of workout and gradually build up over a period of weeks. Overuse knee tendinitis will be less likely if u start in " slow". Good luck!

Yes: Overall the elliptical machine is cardio machine that is low impact on the joints and back if done correctly.   Swimming and water aerobics are other forms of low impact exercise that should be ok with herniated discs.
