Early morning cough: Could reflect post nasal drainage or GERD since they are more likely to be exacerbated by recumbent position. However other causes like CHF, cough variant Asthma could be possible. Evaluation by a PCP will be a starting point

: Have you ever had a CT scan of the head? What conditions have your doctors treated you for in the last 3 years? If you have never been referred to see ENT and GI doctors, you need to see both.

Winter allergies: It's possible you have winter allergies.  We spend more time indoors, and we have the heat on.  In particular, central heating units can have mold growing in the vents, and these mold form can release their spores into the air you breathe in your home.  Plus, you may be spending more time indoors with pets - with the windows shut.  Tends to cause early morning symptoms - because you sleep at home.

Not good: Need far more information and a detailed exam and possibly some imaging studies and exams of sputum.  Do you smoke?  Work around toxic materials you could inhale?  Are you immunosuppressed?  See a pulmonary doctor and get diagnosed and treated if necessary.

Exam/GI expert: He will need examination, upper endoscopy and prescription medication. Until seen I would recommend OTC Pepcid AM/PM-Prilosec or Nexium (esomeprazole) may help; however, he must be examined. I suggest GI evaluation.

Depends: Nasal mucus will always begin to have color if it has been in the nasal passages long enough. By itself it is not a prominent signal for anything. If you pair that with facial pain, fever, headaches &amp; cough it could be a sinus infection. If the kids nose runs constantly with some color it could just be reaction to inhalant allergies or environmental irritants.

Post nasal drip: During the night, significant amounts of mucus can collect in the upper airway, back of the throat/nose.  Upon awakening, the body's response is to expel this mucus to clear the airway.  When mucus is exposed to air it is oxidized (turns yellow or green).  If it stays discolored, think of infection, if it goes clear during day, think allergy.  An allergist can assist in diagnosis and treatment.

Chronic bronchitis: This could be chronic bronchitis. Are you a smoker? Not unusual to have cold after cold and some cough, but see your MD for exam of lungs.

Productive cough: Productive cough of large amounts of phlegm esp early in the morning  is  characteristic for bronchiectasis. It might be chronic bronchitis as well esp if there is a long history of smoking. This needs to be evaluated by a specialist.
