Yes, but rarely: A tooth that needs root canal therapy or a tooth that has a failing rct can the whole body.  The infection can migrate to other parts of the body and produce infections.  Happens rarely, but a good reason not to delay treatment.

Yes...: If the bacteria in your mouth gets into your bloodstream, you can end up with sepsis. This may not happen but it is a possibility so follow up with your dentist asap. Call your doctor or go to the er if you develop symptoms of infection like fever, chills, malaise, etc.

Unlikely: It would be unusual on antibiotics with minimal symptoms to have sepsis from a root canal. If it is bothering you have you dentist take a look at it.  Could there be any other cause for your low grade fever?

Usually comfortable: Root canals are usually comfortable.  Your dentist will use a very strong anesthetic to prevent you from feeling most of the procedure.  If the tooth has an infection it can be a little uncomfortable when your dentist initially gets into the pulp chamber where the nerve lives.  The anesthetic today is much better than it was 20 years ago where most of the stories come from!  Best of luck!

Yes and No: You probably had you mouth open for quite a while and your muscle is sore.  Your gum may be irritated from the clamp.  The disinfectant used to clean the root canal can irritate as well.  If you don't feel better after 2 days call your doctor (or sooner if you're concerned).  Meanwhile, take whatever you dentist prescribed or Ibuprofen 600mg every 6 hours. You should not be in extreme pain, howeve.
