Yes. : After soft tissue trauma or inflammation, imaging findings of calcifications  may be seen in various regions of the body such as a calcific tendinitis of the shoulder or with  hip bursitis as well as in the neck.  They are secondary findings as a result of the inflammation &/or trauma and do not cause actual symptoms typically.

Therapy: Try therapy first.  If not painful, then don't worry about it.  If painful, proceed with therapy for eccentric contraction exercises and deep tissue massage.  Ultrasound and electrical stimulation can also help.  Anti-inflammatory medicine can help with inflammation pain.  Surgery is the last resort if symptoms persist.

Nodule?: Hi. We usually consider "microcalcifications" in the setting of a thyroid nodule. You wouldn't know about the "calcium deposits on thyroid" without an ultrasound, but I hate to guess and assume, and you don't mention a nodule. So just let me say, if this is a thyroid nodule (often hypodense) with microcalcifications, do the FNA that was obviously recommended. Don't ignore it! Do the FNA!

May be...: Without a direct look, it's hard to tell for sure what they may be although they may represent the presence of calcinosis cutis maybe resulting from epidermal pilar cysts with defected wall &amp; calcification. Clinically, they are harmless unless becoming infected - rarely so requiring no treatment as long as mentally comfortable. If wanting to be treated, skillful use of laser or needle cauteriziing

It is not feasible to provide a meaningful opinion without taking additional history, physical examination and may be some tests. It would be prudent to see your doctor. 
Wish you good health! - Have a diet rich in fresh vegetables, fruits, whole grains, milk and milk products, nuts, beans, legumes, lentils and small amounts of lean meats. Avoid saturated fats. Drink enough water daily, so that your urine is mostly colorless. Exercise at least 150 minutes/week and increase the intensity of exercise gradually. Do not use tobacco, alcohol, weed or street drugs in any form. 
Practice safe sex, if you have sex.
