Popping =loose : something is loose. You may feel it in the back of the knee but it could be Cartilage or the kneecap. You were needed an evaluation from your physician , x-rays perhaps other imaging to clarify this

Popliteal pain: You did mention many of the significant possibilities . May also be due to meniscus tear, tendinosis. Since there is concern for DVT, and especially if you are on birth control pills would get ultrasound- that can evaluate for DVT and Baker's cyst, effusion( fluid)  For meniscus tear,  tendinosis  need MRI.   Follow up with  MD

Aspir, Meds, Rest: Let's make sure we're talking about the same thing first. A baker's cyst is also known as a popliteal cyst. It is located on the back of your knee. It appears as a fluid-filled mass. 
To treat a painful baker's cyst, your doctor may first want to confirm with ultrasound or other imaging. Needle aspiration with cortisone injection, anti-inflammatory medications and rest usually leads to resolution.

Some cysts come back after surgery.

The pain usually is felt at the side of the joint, depending on which meniscus is injured, but you can sometimes have pain in the back of the knee. Other causes could include arthritis, acl injury, or collateral ligaments, or iliotibial band syndrome.

No pain = no prob: If the baker's cyst is not giving you any problems, then there's no need to put a needle in it and drain it.  Lots of people of baker cysts and have no issues.  Once it gets big or painful or limits mobility, then you can talk with your doc about taking care it.  Cheers!
