Bakers cyst: Yes it can sometimes cause burning if it increases in size which puts pressure on the nerve behind your knee. Try an antiinflammatory drug . If no improvement you need an MRI to evaluate the cyst and any other pathology inside the knee.

Not really: A bakers cyst is more of a symptom of something else going on inside your knee like a meniscus tear or arthritis that is what is probably causing your burning more than anything else. Ice, nsaids, elevation rest.
