Atherosclerosis: As far as we know atherosclerosis and thrombosis are separate problems. Thrombosis often complicates athersosclerotic lesions. When a minor plaque ruptures and thrombosis results the vessel may become occluded or the atheroma may progress more rapidly than if the thrombus hadn't occurred.

atherosclerosis is the disease characterized by inflammation in the vessels associated with lipid filled material in the walls of the vessel, calcification of the vessels may also be present.

All different: Thrombus is a clot either in an artery or a vein.  Thrombosis is the result of the clot being in the artery or vein. I.E.  A thrombus causes a thrombosis of the vein.  Atherosclerosis is the process of plaque build up in arteries (so called hardening of the arteries).

Superficial or deep?: I assume you are asking about a venous thrombosis (vt).  There are two kinds, superficial (svt) and deep (dvt).  An svt can be more symptomatic than a dvt.  With svts, people usually have pain, warmth, redness, and swelling over the affected segment of vein, or at least part of it.  Classically, the symptoms of DVT include swelling and pain, but often there are no symptoms at all.
