fever, foul urine, poor appetite, stomachache, vomiting, irritability, painful urination or diarrhea --&gt; many things may point toward the uti, or it may just be fever and irritability. 
Bactrim or a cephalosporin may be a reasonable antibiotic choice, but this may be adjusted based on culture sensitivities or previous antibiotic exposure.

Cath or bag?: In a catheterized urine specimen, ANY white blood cells in a child would prompt further investigation for a urinary tract infection.  Clean catch specimens (those collected with a bag) are not considered positive in children unless there are more than 100 white blood cells reported.  Epithelial cells are from the skin, very normal, and of no clinical significance.

Yes: The delay will allow for contamination of the specimen.  Ideally a urine specimen should be a clean catch mid stream collection, virtually impossible in a one year old so the best option for a good culture is a cath specimen.

Cannot tell yet: A person can only tell she HAD implantation spotting in hindsight, after confirming a pregnancy. A urine pregnancy test, done correctly, gives a reliable result 3 weeks after sex (3 weeks after when conception might have occurred) or 1 week after missing a period. If done sooner, a positive result is likely real, but a negative result may be due to testing too soon, and thus lead to a repeat test.

Probably viral: 95% of fevers in young children are viral. Fever control is also pain control, so that would be good to continue.
If the fever rises to higher levels and is difficult to control see your doctor. Bacterial infections such as ear infections and urinary tract infections can sometimes occur. If the fever lasts more than 3 days also schedule a visit

Chalky stools: Hard to say, also depends on what she was on the Amoxil (amoxicillin) for.  I would at least call the doctor who prescribed the Amoxil (amoxicillin) and probably take her in to be reevaluated.

Baby feeding: If your baby can tolerate both, they will be almost the same in nutrition because most formula are derived from cow's milk and they have additives in them.
