I took the morning after pill and 2 days later i had to take antibiotics does this affect the efficacy of the pill?

No: Antibiotics interfere with the absorption of the birth control or moning after pills, and would have no effect 2 days later. You should , however, use additional contraception for 3 weeks after taking antibioitcs if you are relying on a birth control fill for contraception.
