Group B strep is a common germ in the digestive tract and is not removed from there by common oral antibiotics. As many as 1/3 of women will have GBS in vaginal samples intermittently. Your OBGYN would be in a better position (knowing all the data) to comment on why you have a discharge. I would hope other tests were done.
