Why do sexually transmitted disease exist if sex is supposed to be a natural thing?

Not the same: Eating is natural, but you can get food poisoning. Breathing is natural, bu you can contract influenza. Sex may be natural, but you can introduce an infectious agent into your body by perfoming it and contract a disease.
