Headaches: One consequence of concussion may be trauma triggered migraine. This may be exercise induced. An additional consideration would be an occipital neuralgia, pinched nerve at the base of the skull, that can be irritated by the up and down movement of the head on neck as you run. You should take this up with the doctors who helped manage your concussion.
