Several possibilites: If you are or were a smoker, there is a tendency to accumulate secretions (mucous) that obstruct your breathing passages in the morning. You may have asthama? You may be reacting to dust, mold, or insect fragments (especially roach parts) in the air of your bedroom. Chest xray, echo, pulmonary function testing including, if necessary, methacholine challenge would be revealing.
