Combo: There may be more than this too: part is perhaps irritation from salty tears, part rubbing eyes, part the emotions behind the tears. The emotions activate the sympathetic nervous system which increases blood flow (among other things) and constricts muscles. Some of the puffiness is the additional blood and the swelling of facial muscles used by crying. It's almost as complicated as why we cry.
