No: Antibiotics should not affect a normal menstrual cycle. Some antibiotics can interfere or interact with the birth control control pill and could affect the cycle of a woman taking the pill. A serious illness could alter your menstrual cycle so if the antibiotics were to treat a serious infection it might be the disease that is affecting your cycle, not the treatment.

Rarely, but yes: Certain antibiotics can bind to the ovarian hormones that contribute to regulate the menstrual cycle. For example, failed suppression of ovulation of women on the oral contraceptive pill (containing estrogen and progestin, the analogues of the ovarian hormones i referred to above) have occurred when these women took certain types of antibiotics. Check with your pcp for possible drug interactions.
