Semen will not be discharged in your stool since your anus does not communicate with your penis. If concerned see your physician for a proper diagnosis.

You're most likely seeing mucus being discharged within the rectum. This isn't necessarily serious but if you're experiencing bowel symptoms and/or copious amounts of mucus discharge, a consultation with a gastroenterologist is warranted.
