In view of an essentially negative workup, I suspect chronic tension in occipital muscles. The cracking sound crepitus is a nondiagnostic feature as far as pathology is concerned. If you think chronic stress or tension is at play, consider stress management therapy and relaxing techniques which I think will help relieve your symptoms.
