The drug of choice for the treatment of Bacterial Vaginosis caused by Gardnerella bacteria is metronidazole followed by clindamycin. Doxycycline can be used and has fewer side effects, but is less effective against this particular organism.

Bacterial vaginosis results from overgrowth of mostly normal vaginal bacteria. Doxycycline is the wrong drug; metronidazole is recommended. However, BV can be triggered by chlamydia, for which doxycycline is the recommended treatment. If you had a positive chlamydia test or were at risk for it (e.g. infected partner), doxy might have been the best choice. Discuss with your doctor.
