Urethral (penile) discharge indeed is almost always due to an infection; probably you have chlamydia or nongonococcal urethritis (NGU) -- or maybe gonorrhea, but if that were suspected your doctor would have given additional treatment because doxycycline isn't reliable against gonorrhea. Probably you need to keep taking the drug, but check with the clinic or doctor treating you. Good luck.
