Seems like you have just made it a subconscious habit, without any real need/reason to do so. The popping sensation, also known as Crepitus, is frequently caused by a buildup of gas between joints, but it can also be related to tendons, ligaments or other soft tissue rubbing over bone. A common guideline is that popping sensations shouldn't be cause for concern unless they are accompanied by pain.

No it is not a problem. However if it is bothering you you can attempt to distract yourself in other ways. You’re not causing any harm or damage. If you don’t like to pop your wrist than just don’t do it.
