I normally wake up and check my blood oxygen level. this morning i took it and it started at 90 but after 2-3 seconds went to 97-96. does that first second reading count since it went back to normal?

Count ?: When you first arise it is likely your lungs are less fully inflated. When you sleep you may not fully expand your lungs since your body can function with less work of breathing. That sait, it may just be your device warming up. I would not be disturbed by the readings cited. Why you do this is not clear from your post.
