SEE A DOCTOR: Hard to say but I would consider a Urinary Tract Infection so make sure you hydrate and you ought to call your doctor may need an antibiotic. Could be a kidney stone. Really hard to say but I would see your doctor and get evaluated.

UGI problem: The problem most likely lies in your upper gastrointestinal tract, such as lower esophagus, stomach, pancreas, or gall bladder. The darker urine probably is due to being dehydrated and I doubt the kidneys are the source of the underlying problem. I would recommend an evaluation by a gastroenterologist that can look down your esophagus, stomach and a bit beyond with an endoscope.
