Check your neck: Was the MRI only of the brain? With normal Brain anatomy and EEG, I would look into your neck as possibly contributing to headache patterns with jumping/jogging.

Yes: A number of things occur in your body during exercise that can aggravate headaches. This can include changes in blood pressure, body temperature, and the release of neurotransmitter a such as norepinephrine. Discuss with your neurologist the specific cause of your headaches and whether a modification in your exercise regimen should be done.
