Possibly: A badly decayed or periodontally involved tooth can cause a sore throat if a posterior tooth. Swallowing infected secretions can cause GI upset. It shouldn't aggravate acid reflux but the upset stomach from infected swallowed secretions can make the symptoms of GERD seem worse.

Unlikely: If the teeth have been chronically infected for a long enough time, you may be getting some systemic symptoms, but it is likely they are coincidental. See a dentist or oral surgeon to remove the teeth. The longer you wait, the worse any infection will become. See your physician for the sore throat, stomach ache and acid reflux.
