A lot there...: Running calls for extensive muscle activity to stabilize the trunk and torso. It is possible that this muscle activity and the associated strain is the cause of your problem. There are many other potential causes for flank pain and some quite serious. To remove all doubt, an evaluation by a doctor may be your best bet.
