Allergies?: Longstanding dark areas under the eyes can sometimes be a sign of chronic allergies. Sometimes they are even referred to as "allergic shiners". If an allergen is identified and avoided (if possible), or medications for allergies given, the dark circles can lessen or even go away over time.
